First of all, "applying" means applying (submitting a complete application) to Univs for admission. Taking the GMAT and selection of univs is only preparation. One normally applies after one has completed GMAT, TOEFL etc.
Every University generally has three "rounds" (shortened to R1 R2 R3 by us) of admissions. Every round has a deadline by which you must apply to be considered in that round. The dates vary from university to university: Harvard R1 deadline is October 11, 2006 (for admission to Fall 2007 course) and Duke Univ R1 deadline is Oct 30, 2006.
The admissions are on a rolling basis so you can apply by the deadline of any round but internatinal applicants are advised to apply by R2 deadlines, to leave enough time for visa etc. Plus if you are looking for scholarship or financial aid, it is better to apply by R1 deadline
