First of all the right idiom is Proposal - to, so we cut down to A and D.
According to some analysts, whatever its merits, the proposal to tax away all capital gains on short-term investments would, if enacted, have a disastrous effect on Wall Street trading and employment.
(A) its merits, the proposal to tax (Correct)
[John] - Here "its" is refering to "The Proposal" and in this question we need the Subject to come just after the comma. which is correctly formed here.
(B) its merits may be, the proposal of taxing
[John] - the proposal of is wrong idiom.
(C) its merits as a proposal, taxing
[John] - its merits as a proposal is awkward and unidiomatic.
(D) the proposal's merits, to tax

That's true.
It seems that all the options except B modifies the amateur astronomers.In B it refers to the comet though it is near to the phrase containing amateur astronomers.

Your understanding of verb-ing modifiers is on the mark. But just add this exception to your understanding - including does not really follow the rules of verb-ing modifiers. Whether it is separated by comma or not, it modifies the NOUN (or noun + modifiers) only.

So basically, the thing to keep in mind is that "including" is a versatile NOUN modifier. It always modifies a NOUN. But it is usually separated by a comma. And it may modify a noun that is separated by modifiers as well. Here are a few official
sentencesthat exemplify this usage:

Example 1:

A study by the Ocean Wildlife Campaign urged states to undertake a number of

I think that option E would still be correct as the idiom expression is perfect and the meaning remains unaltered.
