why don't you apply to both courses and solve the problem ?
It is a B-school that you are applying to, and both MBA and MBA(MS) are full time programmes. Unless you have managed to solve the conundrum, and are very sure that you would apply for a specific course.. I would advise you to hedge your risks and apply for both
